The crew's adventure starts when Young Fred, sent by Pepperland's Lord High Mayor, travels to Liverpool in the Yellow Submarine and persuades a depressed Ringo to return with him. Ringo collects John, George, and Paul, and together they journey back through the Sea of Time ("When I'm Sixty-Four"), the Sea of Science ("Only A Northern Song"), and the Sea of Monsters, where Ringo presses the forbidden panic button and is swept out, only to be saved by a rescue button. They crash-land in the Sea of Nothing, meet the studious creature Jeremy Hillary Boob Ph.D. ("Nowhere Man"), and travel through the Foothills of the Headlands ("Lucy In The Sky With Diamonds") and the Sea of Holes. Reuniting with Fred, they dress as Sgt. Pepper's Lonely Hearts Club Band, steal instruments, and rally Pepperland to rebellion ("Sgt. Pepper's Lonely Hearts Club Band" and "With A Little Help From My Friends"). John defeats the Dreadful Flying Glove ("All You Need Is Love"), Ringo uses a hole from his pocket to free the imprisoned band, and they combat the Meanies' multi-headed dog ("Hey Bulldog"). Jeremy's transformation magic causes the Chief Blue Meanie to bloom roses and concede, and John extends friendship, leading to peace ("It's All Too Much"). The film ends with the real Beatles showing souvenirs: George has the submarine's motor, Paul has "a little 'love'," and Ringo has "half a hole" in his pocket.

• The real Beatles' only participation in the film was in the closing scene, filmed on 25 January 1968, shortly before their trip to India.
• The voices of the animated Beatles were provided by voice actors: John Clive as John, Geoffrey Hughes as Paul, Peter Batten (uncredited) as George for the first half, and Paul Angelis as Ringo and the Chief Blue Meanie.
• Peter Batten was arrested before finishing his recording because he was discovered to be a deserter from the British Army of the Rhine in West Germany; Paul Angelis completed George's part.
• The film's dialogue includes puns and in-jokes, many written by Liverpudlian poet Roger McGough, who received no credit.
